I have the "pepperpot" style alloys on my 94 L400,

and recently switched the nuts over from the standard dull grey mitsu ones it came with to the millners chrome style. Unfortunately they are now covered in rust. Can anyone recommend a good source for stainless or rust resistant nuts which will be compatiable with my alloys?

That's not good! Have you told Milners? Not fit for purpose springs to mind  Shocked

I agree with Foxy on that, if they are chromed nuts they should not be rusting.  

Take a drive up to Milners with them and I'm pretty sure they would replace them for you there and then!
